Don't give empty bottles. Not quite sure why this is. Pretty sure i don't attack my animal with the bottle shattering it, otherwise it would prolly go wild. Prolly the best thing to do would open the bottle and pour it over the animal, leaving an empty bottle. Or maybe they drink it. However it works, pretty sure there should be a bottle left.

You throw the shrink pot at the ground under the animal and the poof of smoke appears from the bottle shrinking the animal.

Duh! this is alchemy 101 type of stuff!
